Personality: Athrun is very much a person who lives by his beliefs. He signs up with ZAFT because he believes that Coordinators as a whole are under attack by the Earth Alliance, and fights for the same reason. Later, when the Archangel deserts the Earth Alliance, Athrun once again lets his beliefs dictate his actions and sides with the Three Ships Alliance. He does this despite the fact that it means going against his own father, because it's what he believes to be right. Then, again, during the Second Bloody Valentine War, he rejoins ZAFT because he believes that Blue Cosmos needs to be stopped, and feels that the ZAFT military is the best place in which to do that, then again leaves when he sees what Gilbert Durandal is really like.
At the same time, Athrun is not content to pick a belief and blindly follow it. Athrun searches for the truth. For the better part of both series, Athrun finds himself questioning what ZAFT is doing and what he is doing in ZAFT. When Lacus helps Kira steal the Freedom, Athrun decides to get to the bottom of Lacus's apparent betrayal rather than blindly follow his father's orders. This is also the driving force behind Athrun's decision to confront his father shortly after the Archangel and the Kusanagi leave Earth, and later leads him to search out Durandal's true goals.
Despite actively participating in two wars, Athrun is a pacifist at heart. Kira constantly says that Athrun once told him that he despises the whole idea of war, and this is true. He fights not because he wants to, but because he thinks he has to in order to protect his ideals and to bring about a quick, just end to the wars. Even then, he tries not to kill, at least in the second half of either series -- once Athrun gets the Justice/Infinite Justice, he shoots to disable rather than to kill.
Off the battlefield, Athrun is somewhat quiet, but at the same time, mannerly and kindhearted. Athrun himself admits he's not the best at getting to know people, but he does try. He's been raised well, and normally tries to carry himself with dignity. He knows his manners, and always follows them when he deems the situation appropriate. Athrun also loves to make things. He made a robotic bird for Kira and a swarm of Haros for Lacus. Being a Coordinator, this comes easily to him.
Athrun's manners especially surface in his dealings with women. Athrun always approaches Lacus with the utmost dignity and respect, and treats her extremely well (Lacus's infamous swarm of Haros came to be because Athrun made one for her and she said she liked it). In this vein, he's also something of a prude. After a tense scene with Cagalli trying to steal his gun, Athrun's first act after the situation was defused was to turn away, blushing, and ask her to put her clothes on (she had gotten them wet in an earlier mishap and they were hanging out to dry, so she was in her underwear). Then there was the time that he woke up to find Meer, asleep and wearing a nightie, in bed next to him. Athrun's reaction? Shout and scoot backwards, only to fall off the bed.
Last but not least, Athrun is loyal to his friends when it comes down to it. Athrun and Kira spent over half of the original series (and briefly in Destiny) on opposite sides of the war, but the entire time, each was hoping they could talk the other down and avoid killing each other. He holds his friends and comrades in very high regard, tries his hardest to keep them safe, and would be willing to lay down his life to ensure their survival.
Strengths/Weaknesses: Because he is a Coordinator, Athrun is talented in several areas. First of all, he's an extremely skilled programmer and hacker. In the beginning of SEED, Athrun stole a Gundam with a half-complete OS and rewrote it on the fly to make it actually usable (at least by a Coordinator) in combat. In a similar vein, he's good with mechanics and electronics. As mentioned before, he built a robotic bird as a gift to Kira and an entire swarm of Haros as gifts to Lacus.
Athrun's also good to have around in a fight. He has sharp reflexes and is trained in the martial arts. He's also an impeccable shot with a gun, though I don't think that will come into play here.
Furthermore, although Kira is the "ultimate Coordinator," Athrun is generally regarded as the best mobile suit pilot in the Cosmic Era timeline. While Kira demonstrates superb tactical prowess when piloting the Strike, in the Freedom and the Strike Freedom he relies too much on the power of his mobile suit's beam weaponry and targeting systems. Athrun, however, shows tactical prowess regardless of whether he's piloting the Aegis, the Justice, a ZAKU Warrior, the Savior, or the Infinite Justice. He adapts to new control setups quickly, knows how to mitigate or avoid damage, and wields beam sabers with tremendous skill.
As for his fears and weaknesses... Well, to start with, Athrun cares deeply for his friends. His greatest fear is losing his friends some way, be it to battle, disease, terrorists, etc. As a result, Athrun is easy to either break or snap by pressuring his friends. A good example of this is when Kira killed Nicol. Immediately after, the entire team BSODed, but Athrun was hit the hardest. This also led into his anger, and in the next battle, he fervently tried to kill his old best friend.
Which leads into the next point. Athrun lets his anger get to his head too easily. It's not easy to anger him, but when he is angry, he becomes exceedingly reckless. In the aforementioned battle between Athrun and Kira, Athrun went so far as to latch his Gundam to Kira's and activate its self-destruct sequence. Quite frankly, it was a miracle that both Kira and Athrun survived the explosion.
And finally, his searching for the truth leads to too much uncertainty on his part. Throughout Gundam SEED Destiny, Athrun is unable to SEED in battle because he's not completely certain about what he is fighting for. He doesn't SEED until the final battle, in which he duels against Shinn, by which time he is fully convinced that he is fighting for the right side.

This is the only lead I have right now, so I'd better make use of it. Besides, I won't get anywhere just staying here in Cherrygrove.
Well, it's a long walk to Violet City. At least we'll have plenty of opportunities to train, right, you two?

Third Person Sample: Athrun lay still in his sleeping bag. Once again, he was having difficulty sleeping. As a person who had spent the first sixteen years of his life in the artificial atmosphere of the PLANTs and the lunar colonies, he could never fully get used to the atmosphere of Earth and the unpredictable weather it brought about.
In an attempt to calm himself, Athrun gazed up at the night sky. He let his eyes wander across the familiar formations of stars above him until they came to rest on a particlar spot.
Athrun found himself looking out toward the eastern horizon, at where the fourth Lagrange point existed. There, in his own world, stood the Mendel colony, where Kira learned of the truth behind his conception and birth...and where Rau le Creuset revealed his intentions for humanity.
Athrun averted his gaze from the horizon. He didn't want to think about that. Instead his gaze traveled to the moon, but again, he averted his gaze. The moon contained too many memories for him, too.
Realizing that this wasn't working, Athrun rolled on his side. Now, though, he couldn't help but think of the people he left behind. Kira, Lacus, Cagalli, Meyrin, Murrue, Mu... He was especially worried for those last four, as they, like he, were members of Orb's government and military.
Continuing to scan for something else to think about, Athrun's eyes fell upon a Poke Ball laying next to him. Inside was a Scyther, presumably also attempting to sleep.
Of all the things in this new world, none mystified Athrun more than the Poke Ball. Laying on the ground in front of him was a device that could capture and use shrinking technology to hold living creatures. It was technology beyond what Athrun had ever seen. He tried researching the mechanics behind Poke Balls, but failed to figure out how they worked.
Athrun rolled on his back again and closed his eyes. He had another long day of walking ahead of him tomorrow, and he didn't want to either sleep late or not get enough sleep to keep up the pace he'd been making the past two days. He intentionally slowed his breathing and tried to push all thoughts out of his mind. Eventually, though, his mind shut down and his breathing became more relaxed as he drifted off to sleep.
